Season 6 begins with Clark still stuck in the Phantom Zone without his powers and at the mercy of the criminals his father sent there. M
artha and Lois crash land in the Arctic near the Fortress of Solitude; Chloe and Lionel are dragged into the streets of Metropolis by an unruly mob; Lex/Zod and Lana stand by and watch as Metropolis burns to the ground.
Clark gets a little help from one of Jor-El's assistants, Raya (Hutton), in leaving the Phantom Zone. Zod informs Lana that she must sire him an heir, or die with the rest of the human race. Martha finds Clark's Fortress, and Jor-El instructs her on how to kill Zod.
Meanwhile, Chloe runs into former flame Jimmy Olsen (Ashmore), a new intern photographer at the Daily Planet. Clark returns from the Phantom Zone and confronts Lex/Zod. After a fierce battle, with Lex/Zod gaining the upper hand, Clark is ordered to swear allegiance or watch everyone he loves die.
Clark tricks Lex/Zod and traps him inside the House of El crystal that he received from Raya. After coming to terms with all these recent events, Clark realizes that "everything is changing" in the world he knew, and that he must learn to find his place.
It also becomes apparent that Clark was not the only one to escape the Phantom Zone, as a spirit is seen speeding out of the Iguazu Falls.
With Zod banished to the Phantom Zone, Clark spends his nights clearing rubble and helping the rebuilding effort of Metropolis.
By constantly overexerting himself, and possibly having been infected in the Phantom Zone, Clark catches a cold. An inadvertent sneeze blows the barn door off its hinges and across town, nearly striking Lois. While seeking the truth behind the falling door, Lois discovers a new love for investigative journalism.
Lex is kidnapped and tortured due to his transgressions while possessed by Zod. Oliver Queen, one of Lex's old classmates, moves to Metropolis from Star City, keeping his true intentions a mystery. Lana's trust in Lex is put to the test when she discovers Lex’s surveillance tapes in the mansion including one of her undressing.
Lana discovers where Lex is being held, and, after a little coaxing by Chloe, Clark learns to utilize his new ability to save both Lex and Lana.
Chloe and Jimmy stake out a "Make-out Point" to check on a tip that "strange things" were happening there.
A scream is heard from the nearby woods, interrupting an intimate moment between the two. They investigate and find a girl dead in the woods, and her boyfriend presumably kidnapped. Meanwhile, Lex throws a costume charity ball to help raise funds for the restoration process after "Dark Thursday".
Lana has conflicting feelings about trusting Lex, and she confides in Chloe. After mistaking Oliver Queen for an errand boy, Lois pays him a visit to apologize and ends up becoming Oliver's date to Lex's charity ball.
Clark learns that others have escaped the Phantom Zone when he and Chloe discover that the men being kidnapped are being used to harbor the seeds of a female alien plant. With a little help from Chloe, Clark confronts the escaped criminal, Gloria (McDonald).
As things become serious between Lana and Lex, romance begins to blossom between Chloe and Jimmy, and between Lois and Oliver.
Lionel hosts a party for Martha and her bid for the U.S. Senate, and he loans her a priceless necklace.
A mysterious thief crashes the party and steals the necklace from Martha. After a confrontation with Lois, the thief makes a getaway, but not before Lois grabs a small ring from his neck. Clark finally meets Oliver when he goes to Metropolis to find the necklace.
Lois believes she's landed a new front page story with the Inquisitor, but her plans are spoiled when the thief comes back for the ring. With a little help from Lionel, Clark manages to confront the Green Arrow and he eventually discovers his identity.
Also, Lex's darker side seems to be influencing Lana, as she blackmails one of his employees from "contracting out" to Lionel.
Lex and Oliver attend their 10 year reunion, where the animosity between them is obviously rising as talk of Lex's deceased best friend, Duncan (Hodgson), brings tension.
When Oliver's old friends begin to die one by one, right in front of him, he starts an investigation into who is responsible.
Meanwhile, Clark and Chloe learn of an incident in which a mysterious individual destroys a town in India, and Clark asks for Oliver's satellite images of "Dark Thursday".
In return, Clark agrees to help Oliver find out if Lex is behind the deaths of his friends.
After talking to Lionel, Clark learns that Duncan is not dead, but has been in a vegetative state, receiving different treatments in the aim of restoring his consciousness.
Lois and Clark discover that the latest set of treatments involves a kryptonite solution, which enables Duncan to use astral projection to get revenge on those he felt were responsible for his condition. Clark disrupts his mental projection, by setting off an arrow that releases an electromagnetic pulse, and Duncan's physical brain dies.
Meanwhile, Clark learns from the satellite images that Raya escaped the Phantom Zone and is now on Earth.
An escaped phantom, "Baern", takes possession of a young boy's body (Bow Wow), and sets his sights on finding Kal-El. As Clark is studying the satellite images he received from Oliver, he gets an unexpected visitor, Raya.
The escaped "Zoner" locates Clark and arrives at the Kent Farm, but, after some resistance from Raya, is forced to retreat. Lana starts a game of "cat and mouse" with Lex when she gets her hands on the Kryptonian "black box." Clark and Raya stop Baern, while Lex and Lana's relationship begins to strain over the box, even after Baern destroys the box by absorbing its energy.
